I think the reason for scheduling faxes in the middle of the night was because the long distance rates are cheaper at those hours. At least they used to be, I'm not sure if that is so much of an issue anymore. Another reason, which is still a valid reason, is that if you are faxing a lot of material, your fax lines aren't being tied up during business hours when you are more likely to be receiving important faxes.
I remember when I had a home office, it was a bit of a problem. I just turned the ringer on my phone down at night.
As for getting removed from their list, I don't think it worked (obviously)... you should try again. Let them know that you don't appreciate having your whole family woke up in the dead of the night. I'm sure they assume that they are sending them to offices where that is not a problem. They need to think about that a bit more.
