The protesters of the era were against a government unresponsive to the needs of the people regardless of party affiliation. The protests began during the Johnson administration, and continued well into the Nixon administration.
Your argument is weakened by the fact that you conveniently failed to mention that those who were arrested and stood trial ( the Chicago 8 later the Chicago 7) had their convictions completely reversed on appeal by the U S Court of Appeals for the 7th Circuit. One of them went on to serve in the California State Senate It is now pretty much universally agreed that the Chicago police overeacted, and exacerbated the situation.
